I noticed that my mystic slayers are separate in my collection inventory after I had upgraded them to lvl2.

So is it possible to have:

Mystic Slayer Lvl2 (mage killer)
Mystic Slayer Lvl2 (priest killer)
Master Mystic slayer

in the same deck?

No, you can't have two evolution of the same character in the same deck.
This applies also for re-release of a character.
For example, [card]Marlok[/card]/[card]Golemarlok[/card] and [card]Marlok the repentant[/card] can't be put in the same deck

what about those that requires other characters to merge with when the upgrade to lvl3 like [card]bigrage [/card] and others?

are those also not allowed to be with lower levels of those merged versions?

That's why leveling Abomination is such a pain in the arse. You have to level both halfs of him on their own, since both of them are evolutions of Ergue.
